For somebody with a plane to catch, the pitcher sure didn’t seem like he had any sense of urgency.  Then again, didn’t seem like he even wanted to be there.

(e) Have in his possession at least two alternate balls and shall
require replenishment of such supply of alternate balls as
needed throughout the game. Such alternate balls shall be put
in play when:
(1) A ball has been batted out of the playing field or into the
spectator area;
(2) A ball has become discolored or unfit for further use;
(3) The pitcher requests such alternate ball.

Exactly what I was thinking. 

I wonder before the clip how many balls he'd tossed aside.

The clip doesn't show enough. I went to MLBTV and still can't be sure what happened but it looks like Lynn was happy with the current ball and something transpired which caused Little to give the catcher a new ball. Possibly either the hitter or Yankee dugout wanted the ball changed or checked. So Lynn is staring at the catcher and not wanting him to throw the new ball. Little calls time and steps out to advise Lynn to take the new ball. Lynn throws his ball to the side and his catcher throws him a new ball. Beats me.

I see it differently.  The UMPIRE wanted to replace the ball and made Lynn throw it out.  That's why the TX manager is asking about it and why the umpire "didn't do it for the other team."  And, why the response is "if it's in the air off the barrel I keep it in play; if it's off the ground or off the handle or off the end of the bat I throw it out" (not an exact quote).

It's possible Little noticed Lynn looking over the returned ball and liking how it was scuffed up so he wanted to keep it and Little was suspicious of it being scuffed.

From what I gathered watching the game, the ball was hit to the outfield. Fly out. Ball  comes off the bat low near the handle close to pine  tar. Ball went to Lynn. Lynn liked what he saw on the ball. Little wants to put a new ball in play. Woodward says “ why” Lynn gets pissy about it. Little says “I’ve been doing it all game for both teams. Ball hits  the dirt or is hit on the handle I replace the ball. Fly ball off the barrel it stays.” Then Lynn starts in with the plane to catch whining. Woodward caused more of the delay asking why a new ball than switching out the ball did.
