What level? It seems like it's the perfect storm for 13u and below, but I can see it happening in HS. 

For me, it's a reminder that the inning isn't over until it's really over.

Why would it be a "storm?"  One team doesn't run the bases correctly; one team notices and knows how to appeal.

 

I get that for that age level it's a "strange" rule -- but so are lots of other things that happen.  It doesn't have to be a "storm."  And, if a storm is developing, the umpire can make the storm cloud go away.

I don't think of a storm as a bad thing. A big thunderstorm on a hot day is downright beautiful. Maybe "perfect ingredients" would have been better. You've got players who are really just starting to understand the game and more coaches who have a much better grasp of the rules. 

I would just expect it to happen less as the skill level increases.
