Player has to leave game. Are they out the next time they bat?

Our JV baseball team has 12 players, all 12 are in the batting order. If the 4th batter has to leave and does not return. When their turn comes up in the batting order, do you have to count them as an out? We do have a sub for the field, but they are already in the batter order.

Roster batting?

I'm not up to HS rules but I would say No they got substituted out of the game basically.

I would say if they did miss their spot they would be ineligible to return.

but to be honest I am grasping at what I consider common sense and no actual rules

It depends entirely on the game type and rule set being used.

For example, USSSA has a “bat everyone ya brought” option. If you do this, any withdrawal (injury, ejection, or voluntary removal or departure) is an Out when that vacancy occurs in the batting order. By contrast, Triple Crown, KRBS, Wilson Premier, Prospect Wire, and CDP (and others) do an “Injury Withdrawal”, where as long as the Batting Order doesn’t fall beneath 9, then the Batting Order compresses thereby skipping / scratching that vacancy without penalty. This usually occurs in these events because there is more emphasis on player development and experience (player stats) than on team performance (wins & losses).

Since you mentioned JV and “bat everyone”, you’re already operating outside the strict letter-of-the-law of NFHS Rules (NFHS doesn’t have that provision). So! Since it’s all about getting these kids experience, then go with “best intent”, and just do a withdrawal and compression of the lineup.

Our NFHS-based city tournaments have the USSSA type 'bat everybody' option as a local modification.  As stated above, if someone has to leave the game, their next AB is an out. But only once.  The second time through, no extra out.

I interpet "JV" to mean FED (HS) rules.  HS rules do NOT allow batting the entire order.

So, you're not playing by the official HS rules -- you'll have to ask your local rules organization for help on this question.

What I’ve typically seen (and as mentioned, kinda need to check your local/tourney rules), is if the kid leaves due to injury and you still have 9+, no out.

If they leave bc they were ejected, always an out.

If they left bc they have a hot date, or want to get to Arby’s before they close, out

As others have said, this is all localized rules so you need to ask those questions to the TD ahead of time.

One provision I would encourage people to use when doing this: once they come out, they are out for the game.  We had a piss-poor set of rules at one local tournament facility and a coach who would abuse this frequently.  Lesser hitters would commonly “be overheated” or “tweaked an ankle” when the game was on the line.  Magically fine after that.
