courtsey runner (#12) ran for the catcher in the 2nd inning. In the 4th inning the thirdbaseman got a hit and was standing on first. Our coach wanted to enter #12 as a substitute for the third baseman. Can he do this?

In Fed, yes.  #12 becomes a substitute when he takes his position on 1B.  He is no longer eligible to be a courtesy runner.

"takes his position" is not entirely correct if the sub is not announced. If announced the sub is in the game when recorded and announced in FED baseball.

In baseball an unannounced sub is officially in once in position and play resumes.. Softball is often different concerning unannounced subs.

NFHS softball only allows courtesy runner's for the pitcher or catcher.

If the CR enters the game they are a substitute and are subject to re-entry rules and ineligible to be a courtesy runner.

NFHS Softball Rule 3-3-3:

"

ART. 3 . . . The plate umpire shall record all substitutions on the lineup card and then announce immediately any change(s) to the opposing team’s head coach. Projected substitutions are not permitted. If there is no announcement of substitutions, a substitute has entered the game when:

a. a runner takes the place of a runner she has replaced.

b. a pitcher takes her place on the pitcher's plate.

c. a fielder reaches the position usually occupied by the fielder she has replaced.

d. a batter takes her place in the batter's box.

e. and, in each of the above situations, when the ball is declared live by the plate umpire

"

As you can see, with an unannounced sub, "e" is also required. If announced, "a-e" don't apply.
