Ok here it is.  1 out runners on 1st and 3rd.  BR hits one over the fence.  R1 and R3 touch all bases.  As BR is rounding 3B and high fiving the coach he misses 3rd.  On appeal when asked who they appeal is for F5 says the third runner.  Ok I call him out and I have 2 runs scored and 2 outs correct?  

What if it had been R1 missing a base?

Same answer, since the play started with one out.

 

If it started with two outs, then the missed base becomes the third out.  So, if the third out was at a base to which the runner was forced (or on BR at first), no runs can score.  And, whether it was at a force base or not, nor runners behind the runner who is out on appeal can score.

 

(E.g., two outs, and (a) R1 misses second -- no runs score; (b) R1 misses third -- R3 scores, but BR does not)
