I'm pretty sure there are photos in some of those links (not 100% sure) as some of those links are old.   But ...when reading you'll find that everyone does things differently.  What I did before my first HS game was take a line up card and made up names and numbers, then pretended changes were being made, and changed my card.   What happens when you do that is that you'll find out what's 'natural' for you to manage your card.

Lineups may be one of the least discussed items.

#1 get a lineup card holder. Something you can keep them in during the game so they don't get wet or damaged. Knowing origami helps sometimes because I've seen cards printed on a full sheet of paper or folded up like a brochure. It drives me nuts...

At the plate meeting take the home team's card first, then the visitor's. Look over them make sure all 9 positions are listed & a DH. If no DH is listed, verify they aren't using one. Check and make sure there aren't duplicate names/numbers. Get any mistakes corrected at this time.

I'm OCD, so I want a holder that opens like a book and I put the 3rd base dugout's card on the left and the 1st base dugout's on the right. I also have a trips/notes card that I keep for each game (I print them on card stock).

Hopefully the coaches list all their subs or have their roster printed on the card.

I use uniform numbers. If 29 is going in the 8 hole, I just write 29 and circle it in the 8 hole. I don't worry too much about position changes as long as it doesn't change the status of the DH or pitcher.

Others use letters - so if 29 is going in the 8 hole they'll find 29 on the line up and write A next to 29 and then write A in the 8 hole, and so on...

Whatever you do, do it neatly and legibly so you know what's going on.

Take your time. Don't just scribble something down to keep the game moving. Call time, step out, write down all info you need, notify the press box/official score keeper (hand signals are great), let the other team know, fold everything up and go back to work.

I'm assuming since you're posting this in the HS section that you are dealing with Courtesy Runners and Re-Entry...

Be sure to make notations of courtesy runners. Again, this is an overlooked area. You need to verify that the CR is an eligible sub and meets the rule requirements.

Don't scribble out starter's names in case they re-enter. Just make a notation - for instance I would write "RE 5th" if they re-entered in the 5th inning.

If they are taken out after re-entering, then I'd cross their name out on the card.

Use ink - preferably red or another color that stands out. Most coaches write in black or blue, so try to use some other color so you can 1) Easily find your changes & 2) If the game happens to be suspended or anything like that, there are no shenanigans on the coach's part.

Does/Should your record-keeping as UIC differ if you have an official scorekeeper? The conference I coach in provides official scorers for Var much like they do for basketball or football. I'm sure you college umpires deal with official scorerkeepers quite often. How does that influence your record-keeping?

Doesn't impact me either way. My system is my system. All levels. All situations.

I agree with everything MidAm wrote, and want to add:

1) Especially in HS make sure you know who is the DH and who is the defensive player.  Some coaches just list "Smith / Jones" and you don't know which is which.  Some even write it like this:

Smith  F3

Jones DH

Doe F9

and you don't know if Jones is hitting for Smith, or for Doe, or for Williams listed at the bottom of the page.

2) I also care about F2, again especially in HS.

The letter system has worked great for me.  Efficient and less like to write something illegible.

I used to use numbers and cross them out, but I tried the letter system and I really like using it so I stuck with it.

At the plate meeting I'll say, "When you have a substitute, approach me.  I want to make sure I get it right.  Let's take those extra few seconds.  Yelling it in passing across the diamond doesn't work for me".
