If a team uses a courtesy runner for their pitcher, can the same courtesy runner be used for this pitcher several innings later? In other words, can this same courtesy runner be used each time the pitcher comes to bat?

What rules? In most, the answer is yes, but we can't be sure unless we know definitively.

Yes. In Fed and many like it, this courtesy runner can ONLY be used for the pitcher.  A different courtesy runner will have to be used for the catcher.

If it's USSSA, you'd either have to use a sub or the last batted out.  If that's the case, it wouldn't always be the same courtesy runner.

Not only can that CR be used for the same pitcher later in the game, that same CR can be used for the relief pitcher as well. And that CR does not loose his eligibility to enter the game just like any other substitute.
