I haven't been involved with Little Leage in about 4-5 years (last year before the USA bats), but back then the restrictions on a catcher's inning count were only in regard to if they could/could not pitch afterwards (not one pitch more than 3 innings to be eligible). There were some inning-based restrictions for younger ages in our local league's house rules, but not in 11u or 12u. We also did not do doubleheaders in LL so I imagine they might have considered it if we did.

I'm not aware of any limits (and just looked through the LL rulebook again) on how many innings a catcher can catch in a game or day (excluding doing both catching and pitching - that's a different story).
