Interference or obstruction

2 out....Runners on 2nd and 3rd. Infield at normal depth(short is deeper than 3rd in the 5/6 hole). Ground ball hit to 3b who has clean uninhibited attempt at ball. Ball goes off glove(E5), and rolls towards 2b. Runner advancing towards 3b now unintentionally collides with shortstop who is aggressively going after booted ball. Girl on 3rd scores....batter reaches 1b.....Runner advancing to 3b is called out for runner interference....no run...3 outs, and end of inning in a tie game, in extra innings.....Interference or obstruction.....I believe they got it wrong. Any help???.

Being a girl on base I'm gonna take a "flier" here and go with softball - sure, girls play baseball....99% of the time if a girl is playing a bat sport it's softball.  If I'm wrong I'm wrong.

This may differ in other softball rule sets - NFHS, USSSA, NCAA, LL, Softball Canada, etc - but here is the official international softball rule:

Section 9: The runner is out:

m. When he interferes with a fielder attempting to field a fair-batted ball, regardless of whether the ball has first been touched by another fielder, including the pitcher, or intentionally interferes with a thrown ball. 

 

Assuming the rule set still follows this rule sounds like they got it right.

An out in baseball too.  You cannot be out for being hit by a deflected batted ball but you must always avoid the fielder fielding a batted ball, deflected or not.
