Junior Legion (15U), I'm on the bases. 

Batter was hit by the pitch. Immediately the Batter was visibly frustrated and agitated, staring directly at the pitcher. The pitcher took a couple slow steps from the mound in the direction of the 1B line. I moved into the area to diffuse any potential situation. As the Batter walked to 1B, his asst. coach (1B coach) was saying things to indicate he believed the HBP was intentional, and was actually intensifying the situation. I told him calmly that 'we need to rise above this, all the pitchers are struggling tonight, nothing there'. He then said repeatedly that 'this is like the 5th one tonight!' I replied in a quiet tone, 'with all respect and admiration coach, we need stop and rise above this, that's enough'. As I finished speaking, I turned to walk away, as I started walking away, the coach replied "This is ridiculous, you missed the call over there before, and now this." At that point, I turned back, informed the coach that he is ejected and needs to leave the field. 

Should he have gotten a more explicit warning?

Good "Verbal Judo" to try and diffuse the situation.  Guy didn't want to see the forest through the trees and was going to incite others with his actions.  Did what you had to do to control the situation.

That "rise above" speech might be inspirational in a calm setting, but I can't imagine that having the desired affect on a PO'd coach. He then said repeatedly that 'this is like the 5th one tonight!' I replied in a quiet tone, 'with all respect and admiration coach, we need stop and rise above this, This coach is either trying to influence your officiating or inciting unsportsmanship, that doesn't deserve your respect let alone admiration. You are being WAY to lient with him. that's enough'. THAT'S ENOUGH ! Said like you mean business is required   As I finished speaking, I turned to walk away, as I started walking away, the coach replied "This is ridiculous, you missed the call over there before, so now he thinks he get away with anything At that point, I turned back, informed the coach that he is ejected and needs to leave the field. and you lower the boom

Should he have gotten a more explicit warning? 

You could try, "coach, if you don't stop <explicit misbehavior>, you will be ejected. I think that would have been better than what you have here.

You told him previously "that's enough", there's his warning.  When he stated "You missed the call over there before, and now this", he just accused you of cheating.  Simple eject.

How is this an accusation of cheating?  I don't have a problem with the ejection here - but I'd also be OK with a more explicit warning.  However, to say that this is an automatic because of cheating accusation is grasping at straws.

I don't think it's grasping at all.  He's an assistant coach, very short leash to begin with.  He accused you of missing two calls, possibly being biased towards one team.
