Runers on 1st & 3rd base with 1 out. Ground ball is hit to 1st basemen who then touches 1st base for 2nd out then throws to 2nd base where the runner is tagged out for theh 3rd out. However runner from 3rd crossed home plate before the runner is tagged out at 2nd. Does the run count?

Yes, once F3 touched first the force on R1 was removed, therefore, R1 has to be tagged, this makes the 3rd out a time play.

 

since in your situation R3 scores before the tag, the run counts, how was it ruled in your game?

Since both outs were not the result of a force you have created a timing play. In your scenario if R3 touches home before R1 is tagged for the 3rd out you have a run. However if the play had come down as R1 forced out at 2nd and then the BR putout at first then regardless of when R3 crossed the plate there would be no run. All about order of operations.
