If there are bases loaded and 1 out. Ball hit to center field and its caught for the second out. 3rd base and 2nd base tag up. The defensive coach appealed that the runner on second left early. He didn't leave early but if he had would the run from third still count or no?

Yes. A retouch appeal is a time play: if the run scores before the appeal, it counts. OBR 4.09
