Runners on 2nd and 3rd 1 out. Flyout to right, runner from 3rd tags and scores, runner from 2nd tags and moves to 3rd. On appeal, the runner from 2nd base is ruled to have left early and is called out to end the inning. Should the run still count?

Yes. this is a timing play. At the TIME OF APPEAL, the runner from third had legally tagged up and scored.
