Has the second runner passed the first runner when he touches home and are both runners now out?

No, a runner who misses home but has passed home has acquired the base , but is subject to appeal (can not retouch once following runner has scored)

The second runner to cross would still count after appeal unless the appealed missed plate is the third out

@SH0102 gave a good succinct answer.

However, this is a good time to talk about "the fourth out."

The OP didn't give full details, so let's say it went like this:

Two outs with runners on 2nd and 3rd base.  B4 hits a bouncing ball to right field.  R3 "scores" but misses home plate.  R2 is headed home and crosses just before F9 fires the ball to F6 who tags out B4 sliding into 2nd base.  B4 was the third out, but R2 scores as it was not a force play.

An astute coach would STILL appeal R3's miss at home plate.  A proper appeal results in a "fourth out" that nullifies BOTH R3 and R2's runs.
