Bases loaded, One out....R1 at 3rd base, R2 at 2nd base and R3 at 1st base.  Batter hits a ground ball to the shortstop.  R2 does not leave 2nd base, remaining there with his foot on the base.  Shortstop steps on 2nd base first forcing R3 who was advancing from 1st base.  He then tags R2 who is still standing on 2nd base.   Meanwhile R1, running on the play touches home plate, and the batter reaches 1b with no attempted throw to get him out.     Does the fact that the SS touched the base first, before tagging the runner standing on 2nd base negate the "force out" situation where R2 had to attempt to advance to 3rd base?  And if he then tagged him while he was still standing on 2nd base negate any out, allowing the R1 to score from 3rd base?

Yes, by stepping on the base first he removes the force. Since R2 never left the base, he is not out.

Since only one out was scored the run scores. 

BTW, R1 refers to the runner on first base, R2 is the runner on second and R3 is the runner on third. If there were runners on 1st and 3rd, we'd have R1 and R3.

The short stop should have tagged the runner on second (out #2) and then tagged second base (out #3).  In that case out #3 would have been a force out and no run would score.

The short stop also could have touched second and thrown to first.  If the batter/runner was out at first for out #3 no run would score.
