r2 r3 on 2nd and 3rd base. one out. score not an issue inning not an issue.

batter flies to center, both r2 r3 tagging. both advance to home and 3rd safely. dead ball. appeal r2 left early. appeal successful third out. does run still count.

Yes, ti counts.  R2 was not forced TO second, so it's not a force out.  It's a time play -- and since the run scored before the out occured, the run counts.
