So the following happened in a middle school game that plays by FED rules. There is a portable outfield fence that is not ancored down and the batter crushes one about 5 feet shy of the fence and it bounces up into the fence and comes to rest at the base of it. F7 never stops running and runs straight through the fence. The kid is now laying on top of the fence and the ball is rolling further past the fence deeper into DBT. So my question is, do you award 2 bases TOP or 2 bases from when F7 ran over the fence?

So the ball came to rest and then the action of F7 knocking over the fence caused the ball to then roll over the fence and into DBT? I think it'd be 2 bases from the time F7 caused the ball to move again.
